PDB files

Biochemistry/MCB 568 -- Fall 2007
John W. Little--University of Arizona

You can obtain the following files of DNA-protein complexes at the indicated links. Many of these are used in the scripts describing DNA-binding motifs, and you will get them when you download files for those scripts (see here, then hit Back button to return here). Those that aren't included there are indicated with a * below:

Note: If you have trouble downloading these files, please tell me (jlittle@u.arizona.edu).

Identity

Comments

*434repressor

helix-turn-helix

Similar in structure and function to lambda repressor

Arc

Beta ribbon

A repressor made by phage P22

*CAP

Helix-turn-helix

Prokaryotic activator. Bends DNA ~90 degrees.

*engrailed

Helix-turn-helix

A regulator of development in flies. Some minor groove contacts.

Gal4

Zn finger (2 Zn-
6 Cys)

Yeast activator

GCN4

Leucine zipper

Yeast activator

glucocorticoid recp.

glucocorticoid receptor

Zinc finger protein

*IHF

Unclassified

Prokaryotic, bends DNA, binds to minor groove

lambda repressor
helix-turn-helix
Bacteriophage lambda CI repressor

*MCM1: alpha2

alpha2 is helix-turn-helix

Yeast protein important in mating type switching

*MetJ

Beta ribbon

Prokaryotic repressor

MyoD

Helix-loop-helix

Eukaryotic activator

*nucleosome
unclassified
Structure of the nucleosome

*TBP1sub

unclassified

One subunit of the yeast TBP structure. Script file TBPbend.spt shows details of a sharp bend.

*TBP&TF2A

Complex of TBP and TFIIA

*TBP&TF2B

Complex of TBP and TFIIB

*YeastTBP

Unclassified

Yeast TATA-binding protein; bends DNA, binds minor groove

Zif268

Zinc finger

3 fingers, Cys4 type eukaryotic

A few other new high-resolution structures. These are large enough to be rather overwhelming!
RNA polymerase
unclassified

Prokaryotic enzyme, from Thermus aquaticus, 3.3 Å resolution. Link is to PDB. Structure does not contain DNA.

RNA polymerase holoenzyme

The same enzyme in complex with the s factor, 4.0 Å resolution. Shows clearly the disposition of s in the holoenzyme.
RNA polymerase open complex

A complex of RNA polymerase holoenzyme with a DNA fragment that resembles part of an open complex. Resolution is only 6.5 Å, but it allows the authors to build a model for the open complex itself.
eukaryotic RNA polymerase II elongation complex
complex containing protein, DNA and nascent mRNA
Yeast RNA polymerase II in the act of transcribing a DNA duplex, at 3.3 Å resolution. Only portions of the DNA and RNA are visible. Interestingly, it shows that the DNA is bent almost 90 degrees. Link is to PDB.
50S subunit of ribosome
RNA-protein complex
Large subunit of prokaryotic ribosome at 2.4 Å. Link is to PDB.
30S subunit of ribosome
RNA-protein complex
Small subunit of prokaryotic ribosome at 3.0 Å. Link is to PDB.
